First- and second-generation sequencing technologies have led the way to revolutionizing the field of genomics and beyond, triggering an astonishing number of scientific advances, such as providing a greater understanding of whole genome sequences and the information encoded therein. The genomic selection strategies were discussed, and examples were presented. Single-molecule sequencing technologies (third-generation sequencing) were showed as the cutting-edge approach for algae eukaryotic genome draft sequencing. However, short and accurate read technologies, like Illumina (second-generation sequencing), were mention because it has the potential for getting results at lower overall cost, and are ideal for the following re-sequencing applications: microbial and algae diversity analysis, for instance, in symbiotic communities or as a quality control tool in algae food industry, and transcriptome analysis looking for new messenger RNAs or pathways in specific conditions.
